The two have been seeing each other for several weeks and are now missing each other, after John left Miami for New York City.
"They already miss each other," a source close to Mayer told People.
The spotting at Michael's Genuine Food & Drink had "definitely seemed like a date," to an onlooker.
"He had a sandwich," the onlooker said. "She stole some bites and nibbled on a salad."
Aniston is shooting in Miami for the film Marley & Me that co-stars Owen Wilson.
